Are the enzymes lost during the bottling process? I'd like to start buying lemons but I don't know how to store after I've cut one in half.

If it's in a bottle it's probably not raw. The bottling process uses heat and a lot of it to kill all organisms.
Keep sliced lemons in the fridge.

Not raw. Store your other half cut side down in a small dish or put it in a plastic bag. Or you could get one of the little taps that I have. I presume you can buy them. I got them free with some bags of lemons I bought years ago. They screw into the lemon. You then squeeze it and juice comes out the spout. There is a cap on there that you put on when you are done. You can then put the lemon in the fridge to store it.
I know of people who juice a ton of lemons at once, then store the juice in the freezer, having first put it into an ice cube tray and making it into little cubes. You could also do that.
